Christoph Sumann climbed from 17th to take a sensational victory in the 12.5km pursuit in Pokljuka.
The Austrian started 59 seconds behind the winner of the sprint, Alexander Wolf, but he only missed a single shot at the first range.
He hit his other 19 targets while a costly miss by Wolf with his 17th shot saw him relinquish the lead entering the final 2.5km loop.
Sumann, who was 31 on Friday, stretched his lead from 7.2 to 24 seconds over the first half of the final loop and held on to win by 15.7 seconds from Wolf who had also missed a target at the first shoot.
It was his first World Cup win for five years and sees him climb to 17th in this year's standings.
Summann, American Tim Burke, Nikolay Kruglov and Vincent Defrasne had grouped together on the fourth lap in pursuit of Wolf but only the Austrian shot clear allowing him to take the lead as Wolf lost around 25 seconds on the penalty loop.
Defrasne missed once and claimed third place, overtaking Sergei Rozhkov who shot clear but couldn't match his fellow racers' ski speed and slipped to fifth.
Daniel Mesotitch underlined what a good job the Austrian ski technicians did as he shot a perfect 20 out of 20 and finished fourth from a start position of 32nd.
